From JFK or LaGuardia:

Travelers arriving via JFK or LaGuardia are recommended to call Spartan Limo Service for transportation to the university and hotels.  Rates are $38 for one person, $48 for two, or $58 for three.  There is a $10 surcharge for service after 9:30pm.   Spartan Limo Service:  phone -- 631.928.5454; fax -- 631.928.9048.

From Newark:

Travelers arriving through Newark will need to transfer to Penn Station, NYC via bus/train service available at the airport.  From Penn Station, those going to the Holiday Inn Express should take the Port Jefferson LIRR line to Stony Brook station, followed by a short taxi ride to the hotel.  Those going to Holiday Inn at Ronkonkoma should take the Ronkonkoma LIRR line to Ronkonkoma station, followed by a taxi to the hotel.

LIRR Train schedules from to and from Penn Station, NYC are available at LIRR.  Some trains require changing at Jamaica Station and some at Huntington Station. Here is the schedule for Stony Brook Campus.
